Is the outer diameter (including starter engagement teeth) of the new flywheel the same as the original one? Thickness of the overall flywheel-pressure plate assembly? Same disc style and rearrangement of alignment pins for the pressure plate? Gear mesh the same?
Yeah, it seems something is wrong with that aftermarket flywheel. If you check the two side-by-side, you may find the problem.

I had this problem after using similar hardware; the difference was the AP1 vs ACT flywheel. I fixed it by adjusting the pedal to master cylinder linkage. There are plenty of guides on how to do this.

seems problem solved. I just adjusted clutch pedal, and everything works fine. seems like travel range for act PP and oem PP is different. I haven't measured the diameter of act flywheel though. I'll go for a test drive now, and if there is another issue, I'll let you guys know

There is no special clutch pedal setting for any given clutch setup.
There is only one correct setting, for all S2000, for all clutches.
If you had to adjust yours, then it was wrong from the start. It is not because you switched to ACT.
