I see you have a MY 2000. You need to get the hardtop windshield strikers and Loctite them in. This should resolve your problem.

Look at the thing in the windshield that the softop latch hooks onto. It is a plate that has 3 mountings holes. You need the left and right one.
I don't recall the exact year, but the later ones came with the heavy duty strikers from the factory even if you don't ever get a hardtop.
You should check with the dealer. Some have been known to do a TSB by providing the HD strikers.
You need item 62 shown here:

Just make sure you get the one for the later cars or for the hardtop.

One day I'll buy the real deal from hardtopguy as advised here. But I'm a tinkerer so when I'd experienced the same increased noise subsequent to ragtop conversion, I decided to take action. I removed my striker plates, used them as a template against some extra vinyl flooring I had in the garage and then using 2 layers, I screwed the striker plates back in. Reduced noise signficantly...but there was still a liiiiitle bit more noise left to deal with... Ultimately, added a little snippet of black tube hose and slipped the hook through the little snippet. That "added thickness" really did the trick. And a foot of hose from the hardware store has a lot of snippets in its lifetime...when the first set wears out, replace them .
Again, the above suggestions are for the penny-pincher in us. The '02+ hardtop strikers that hardtopguy.com offers is the best solution if you don't want to be bothered with a DIY project requiring more than a screwdriver.
