I thought that I may have but now that I have had time for recollection I don't think that I did and that the clutch or trans was not picking up the gear. It did go to redline, this I know for sure. Although it was only there for a 1/4 second or so.

That's OK, you don't need to remember. The dealer will know shortly when they check out the ECU and physically inspect the engine. Of course, this also means that your insurance company will know too.

since when did the s2000 ecu record engine revs???
also, your insurance most likely will not cover this damage...
so you should take your car OUT of the dealership immediately and have it fixed by a reputable independent mechanic.
most likely, your shortblock is fine, and will just need to replace the valves, guides, re-seat, new retainers/keepers...total parts and labor should be from $1K - 2K, as long as its not being done by the dealer.
BUT FIRSTLY, pull the cel code, it is probably a misfire code...and you will have to pair the head internals.

Yes I start the car and it idles. After about 30 seconds the CEL comes on and it is blinking. 5-7k OMG can insurance cover this??
DO NOT DRIVE YOUR S2000 IF YOU GET A FLASHING CEL. STOP IMMEDIATELY AND HAVE THE CAR TOWED. A FLASHING CEL IS A WARNING THAT CONTINUED OPERATION WILL DO FURTHER DAMAGE.

Call your insurance agent and ask. Tell the truth. They may cover it.
Blinking CEL = Tow to Dealer NOW.
In your case, take it to the shop that is going to be doing the work. Hopefully have already have one lined up that has done other work.

If you do something stupid and crash your car you insurance will cover it, so they may also cover other driver mistakes. The reason we have the insurance is to cover our butts when we screw up. However, engine failures usually aren't covered; It all depends on the company you're with and the terms of your policy (and their policy on such matters).
Call them and ask. The worst that can happen is that you'll find that you're not covered.
No matter who ends up paying the bill this is likely to end up being a very expensive mistake. Good luck sorting it out.

If you're not going to be honest with the people you're dealing with I don't think anyone here can help you in any meaningful way.

The S2000 has a short throw shifter that makes it much easier to miss a shift than with most other cars. The gates are narrow and some finesse is required. I dare say that everyone misses a shift once in a while, but fortunately it's not always a money shift. Still, lots of people over rev and damage their S2000 when they miss a gate.
OTOH I doubt very seriously that any sort of clutch problem could cause any cars engine to over rev, and the clutch doesn't select the gearing, so that attempt to explain away this catastrophy reminds me of a little kid explaining that his toy was broken when an elephant steppted on it. They will have no trouble figuring out what really caused the damage and I don't think they'll fall for any elephant stories.
