Could also be your rear crank bearings too. Honda dealer thought I had a transmission issue, and so did I - it turned out to be the thrust washers and the #3 and #4 main bearings. #4 was into the copper core, #3 was just starting. I got lucky though - no marks on the crank journals and they are still within spec's. I'm hoping to have it back together by this weekend. At least I didn't need to pull the engine.

I just picked up a car with a sound just like yours. I thought it was in the trans because you can feel it in the gearshift and clutch pedal under accel even in neutral. my2000 with 216,000 and owner was at the track when he noticed it. Drained the oil and didn't see much but when I removed the pan there were silver/bronze flakes at the bottom. Removed the engine and found main bearings #3 and #5 were badly worn. It may be time for a rebuild for you too. Pull the oil pan or have a mechanic do it. Shouldn't take more than an hour or two. Why is the check engine light on?

When you replaced the throw-out, did you just loosen the subframe and tilt the motor back? If so, did you loosen the steering linkage before tilting the motor? Hopefully you did. If not, something might've bent. If you did loosen it, did you tighten it when you were done?
