Greaaat. Start noise?
Replaced the clutch with new clutch kit, throw out bearing, and greased what I needed to grease. This was about 3-weeks ago, since then no issues what so ever. Now, take a listen. Disappointing to say, since I wasn't expecting any issue from this. All was torqued down. Anyhow if this requires me to remove the transmission I wouldn't mind toooo much since I want to get rid of the Stage-4 I put in. What do you guys think? And no I'm not holding the starter button for too long if anyone was wondering that.

starter not pulling back fast enough, mine used to do it pretty often... dont take my advice for the bible or anything but check your mounts... i replaced all of my motor/trans/diff mounts and it stopped doing that. My passenger side motor mount was completely destroyed, but you couldnt tell until you jacked up the car, put it on stands, then jacked the motor up a bit, it was torn almost completely off.

Sticking starter, guaranteed.
Motor mounts are not related.
It could get worse or better when you changed the flywheel, if you did.
The problem is the starter, mine does it too.

its all connected together...
couldnt hurt to check the mounts, might find he needs to replace them, worst case they are in good shape and its not the problem

The teeth on the starter where worn to match the old flywheel. There are probably small lips and gouges on the stater gear that don't quite match causing a lag in retraction and a grind.
You can file any small rough spots off the gear and grease to action. I would use a higher grit sand paper to polish any filing you did as well,
