Default Fried part of the ECU, AEM EMS the way to go?

Im mechanically inclined. I built the engine in my S, just swapped the clutch out last week, and replaced the diff a while back. Working on my car doesnt scare or confuse me. But the electronic portion isnt really my forte'. A while back when I built this motor and put it back in, I accidentally plugged the female and male ends coming from the wiring harness together. They control the O2 sensors. Since then my car has thought the O2 sensors were bad, and its running rich. Rather than just buying a stock ECU and the ignition and all, would an aftermarket plug-n-play system be able to solve this issue? Or any other ideas?? Thanks in advance.

You could go either way. The AEM would be nice because of the options of tuning/adjusting but its costly. If you have a S/C or Turbo in mind later sure the AEM would be the best bet, but if you plan on keeping it stock than keep it stock (factory ECU) besides I think getting a reset would fix that if you replaced it with a stock ECU. The price difference is my deciding factor. Few sites had AEM for over $ 1K which is a lot when a stock could be had for a looot less.

Yeah the stock ecu is cheaper. But (and PLEASE correct me if Im wrong) dont you have to change out the ignition as well because of the immobilizer system? And I have another motor sitting around for my S that Im about to start building. Just dont know if I wanna go high compression N/A or turbo. So the AEM is probably the way to go. Ive just never dealt with the tuning portion of these things.

You would need the VIN from the replacement ECU and the dealer would need to program the new ECU with immobilizer system. No need to change that stuff out.

Thanks stratocaster. Seems simple enough. Just need the ecu, the VIN, and to go to the dealership and get a reflash?

Not a reflash, more of a programming the immobilizer system.
