No undo the drive shaft. then lower subframe bolts. they drop down a pretty good ways. Followed by yanking out engine and tranny. I was able to do it this way. Like everyone stated you have to get some leverage on the motor and angle it. Other wise the easiest way is to just drop the tranny then yank the motor.

That way you can get leverage on it

pull trans out bottom first.
then engine out the top, with wire harness and hoses attached.
The engine and trans will not fit out the top unless you pull the head off. Trust me, you are best to pull trans out the bottom first.
As for the driveshaft, iceman is right. Get an allen socket like the one pictured. you have an 06, they are 8mm. They are 10X easier to remove than the 6mm on the 2000-2003 cars.

I took the engine out of my s2k last month and I can tell you its a hassle. Although it is possible to take the engine and transmission out the top together, my best recommendation, sine you already have the head off is:
1. Attach your engine crane (assuming you have one) to the head
2. Unbolt your engine mounts from the car.
3. Lift it enough to get the engine mounts out of the bottom
4. Then lower both the engine and transmission out of the bottom of the car onto your crawler. To do this, your entire car has to be sitting at least a foot to a foot 1/2 off of the ground, enough to role your engine out from under the car. then you can take the engine and transmission out together, It is much easier to get a transmission off with the engine out of the car.
I was able to get my engine and transmission out the hood, together, but I had the head on and we chose some interesting points of leverage.

Also, the Driveshaft bolts are "soft-medal bolts" meaning they are not the strongest. i stripped all of mine out and had to use vice grips, they should be replaced when you put it back in anyway, so I would just get them out then go to honda and tell them you need drive shaft bolts. I believe that they were $36 for all 6 of them.

Again, thank you for all your advice. I removed 5 of the 6 driveshaft bolts. The 6th one is completely stripped. Vice grips wont work. How do you guys suggest I remove it? I think I might need to drill it out, but the problem is that I don't have a good angle on the bolt......
