I think he was refurring to "valve timing" and not "ignition timing".

An S2k will not run if the cam timing is not correct.

When they rebuilt your engine due to spark plug failure, did they put new plug wires in. Bad plug wires can cause mis-fire simulating improper plug gap or faulty plugs. Take a close look at your plug wires and look for cross firing while the engine is running. Put a timing light on it and check the timing too.

maybe the timing is off??? doesn't hurt to check your timing..

yea flashing cel means misfire/knocking. it's not a big deal if it does it once in a while but if it's keep flashing most likely you will fry you piston rings. and i wouldn't put that vortec on your car unless you have that problem COMPLETELY solved. if you add vortec it will misfire even more. and even at lower rpm. also these ecu's are VERY sensitive. when i was tuning for k20a turbo it was flashing cel but no movement in engine bay can be seen by human eyes. i had two techs and myself just gathered around the engine bay to hear and see anything but we all agreed that we couldn't tell a thing. but driver knew when it was exactly knocking.

i dunno what could cause to misfire on your motor. but i highly doubt that it's your test pipe or fuel pump.
