I'd check your plugs, and the gaps.
Sounds like you have a high RPM misfire, causing the rev-limit feel and the flashing CEL (misfire).
I have seen this first hand, had an 00 do the exact same thing. Spark was cutting out from faulty plugs.

I know this doesn't sound profound but you did just have your engine rebuilt. It is quite possible that the dealer didn't set your timing correctly. I rebuilt a b16a one time, after finishing it up we took it out for a test run. I let it warm up and when i got on it the engine would switch over to vtec and go all the way to 8k if i really stayed in it. But it seemed like it just ran out of power about 7k and was losing MASSIVE power after that. I took it back to my shop and went over everything and low and behold the exhaust cam was one tooth off. Reset the timing and wham bam thank you ma'am it would smack the 8500rpm rev limiter like it would pull to 10k if it didnt have a limit.

My car did the same thing when tuning my emanage. It hit the secondary rev liniter at about 8200 rpm. My problem was the map clamp voltage, but yours sounds like the spark plugs.

the dealership can't "set" the timing on the S2k ECU. It is not programmable, and can't be changed.
