One of the little strange things I have noticed about my '03 AP1 is that I get a timing chain rattle (or more of that sound) if my oil is too low. When filled up the rattle goes away.
Maybe check your oil level and make sure it is up after you have started it and run it for a bit.

Rod bearing noise is mostly heard when you hold the revs over 2,500rpm. Also if it was a crank bearing, you would hear it even without de-activating a cylinder. For all we know it could be fixed with something as simple as a valve adjustment. Worst case scenario you have mild rod knock which isn't the end of the world. I say inspect the valves which is much easier to do than dropping the oil pan, and go from there. In fact re-listening to your original video you probably have a ridiculously loose valve, probably one of the intake ones.

rod bearing will stop if you remove the corresponding coil. Or at least reduce the noise considerably.
