I can't remember if this works on the S2000 or not but a lot of ECUs will do an "auto tune" when temperatures fluctuate.
Reset the ECU (do a search) and fire it up, let it idle for 10-20 minutes and then shut it down. I'm sure others can clarify if this works or not but you should have reset the ECU after you put on the K&N.
I know on my Triumph (I know, it's a bike not a car), it's called a 12-minute tune, you fire it up, don't touch the throttle and 12 minutes after the cooling fan kicks on, it's done adjusting itself.

First check your install again if you did it yourself. I still have the stock airbox on my car, but have seen some CAI that have a vacuum tube running to it that may be routed wrong or loose etc.
As above check IAC motor and clean if needed (I believe there is a sticky in the faq section for this).
Also check the MAP sensor, try the "map whack" and zip trying methods first (though I think the symptoms are different for those) and if in doubt replace it.
-good luck
