Tuning the EMS yourself will definately be a PITA. Getting it tuned professionaly makes a world of difference, as does the quality of the tuner and their experience with tuning s2000s. Search the boards, I forget the name (horsepowerfreaks.com i think) who sell the ems with a basemap made specifically for the S that is suppose to be pretty damn good including cold start and all those day-to-day troubles. Of course you still have to get it fine tuned. The guy who made the map doesn't work for the company anymore (i think he went to microsoft?) but still might be able to be contacted if you send him an email. You might be able to get him to tune you car though it will cost some money (probably have to pay for his travel plus tuning) but he seams to be one of the best in the game.

Will a ECU also compensate for other mods, for example a CAI? Or is it only on a V-AFC

Depends on what kind of mod. In your specific example, yes, it will. If your CAI is actually working as a performance intake, it will flow better and the MAP sensor should see this and the ECU will respond accordingly. If you have an actual cold air intake, the that will show up in the Intake Air Temp sensor and the ECU will respond to that. Similar things will happen if you put on a cat back exhaust or use a t. pipe.
If you put on FD gears, the ECU won't know Jack.

You put an AP2 supercharger pully on an AP1 and you get a little more boost.

And where can you get one of these ap2 pulleys?

Are they better than ASP or tech2?

so basically theres no point in setting the lo throttle on the afc only the hi correct?

Comptech would be the best place. The others are OK, but are better for Vortech pulleys.
