I am running the JIC Magic flt full coilover suspension, and i am getting a noticeably loud clunking noise from only the front left coilover. The sound sounds like the nuts that hold the coilover onto the car are not tightened but they are. I only hear the noise when i go over little bumps such as lane bumps, and freeway bumps and any other type of little bump or dip. Has anyone had any experience with these coilovers and what the problem could be?

Did you pre-load the suspension? If you did pre-load the suspension during your install, then I would check the torque on all the nuts and bolts.

My bet is the sway bar end point. They often seem to work loose after reassembly. Happened three times after I had my springs replaced. I ended up removing the knuckle, cleaning the threads and then doing them up with loctite. Hasn't reoccured since.

It is probably the lock down nut for the spherical bearing in the pillowball mount since most coilovers have a similar setup. It happened to my friends CT9A with a FLEX kit. We installed it not checking everything because we assumed that TEIN adjusted everything accordingly. It was cool for about 300 miles and then "clack clack clack" anytime we went over a slight bump. Not very noticable from the human eye but we could fold a dollar up an stick it between the nut and the bearing on the one that was loose. Try tightening it.
