When making such marks, you have to make sure the marks wrap around any corners so the marks touch right at point of separation. Not just mark the 'outer' surfaces.
Sometimes that is difficult to achieve. Length of marker and shape of parts, etc.
If only outer surfaces marked, its all too easy for parallax to skew your accuracy on realignment.
