I agree, run the CEL code and see what it says. If the CEL is still on, you can sometimes get it to flash a "blink Code" for common problems. There is some info on how to do this here

Since you mentioned "not running on all cylinders" you may have a bad coil pack. I've had 2 go bad in 117k miles, both were intermittent, both sometimes gave CEL.
