Crankshaft damage. Need opinions on my options please!

Pull it.
There is almost no guarantee that the threads have not been compromised by the flywheel loosening from the crank. Was the flywheel installed without it's flywheel washer? Was it properly torqued whenever the clutch had been replaced before?
Aside from the fact that the threads have probably been screwed, your crank is more than likely going to be out of balance now and I doubt the flywheel would mate up as flush as it should. Another thing is it looks like some of the edges of the crank are chewed up, has this compromised the crank seal?
Either way, if it were me, I wouldn't even hesitate to pull the motor. It's just not worth it.

You'll need a new crank and someone competent that understands Honda's system for bearing selection and sizing. Because the bearings you have in there I can almost guarantee will NOT work with the new crank, not to mention, reusing bearings after having it all open would be a waste.
Where are you located? If you're close to me, I can help you out with all of this as I am very familiar with what it takes to rebuild the S2000 engine and have done so many times. I may even have a good crank for you as well.
