Clutch + Transmission Advice (car at dealership)

So I have had a run of bad luck with the s2k lately. I had to replace the differential a couple months back.
Shortly thereafter, I noticed my clutch starting to slip and finally got my car into the dealership (Gwinnett Place Honda) today for them to replace the clutch.
I just got a call from the dealer and they confirmed the clutch was slipping and would replace that as planned. They also mentioned the auto-tensioner noise which I was aware of (need to replace that for the 3rd time).
BUT - he also told me that the mechanic noticed a "noise in the transmission" when he took it for a test drive. He said it could be a "bearing" going out or something like that. I really dont know all that much about the drivetrain and always sorta thought the clutch / transmission went hand in hand so I am obviously ignorant to what he is takling about. Basically, they are suggesting that there might be something failing in the transmission as well based on hearing some noises. I havent really noticed any new noises since my DIFF was replaced. The car is obviously quiter after that.... of course at idle i hear the auto tensioner issue from time to time.
Can someone please shed some light on what they might be takling about in regards to the transmission noise? Could they be hearing normal noises that the S2k makes ... not sure what to do on this one since this one caught me off guard. Advice would be appreciated...thanks.
