Pull it out, and make sure that your clutch is aligned properly. If your using a lift, you actually have to get up and make sure it's centered. When using your clutch alignment tool, it should move freely back and forth. If it feels like it's a little tight, then it's not aligned correctly. Also, but sure that pilot bearing is clipped in on both sides and moves back and forth. I can go on all day....Try those and see if that helps, if not PM me and I'll walk you through the entire install.

If the clutch disk isn't aligned with the pilot bearing, you can not install the transmission.

The pilot bearing is pressed into the flywheel and doesn't move back and forth; I think you meant to say throwout bearing. But I don't remember the throwout bearing being clipped to anything. But maybe I forgot that part.

I suspect that the clutch fork wasn't properly seated in the transmission housing when you pushed the pedal and has gotten wedged against something. I'd pull back the rubber boot and check the fork. Please don't ask why I think this is the problem. ;-)
