"Clunk" sound when coming to a complete stop?

Mine started out with a clunk while slowing down and ended up being 2 broke teeth on the pinion. Drain your fluid and you will know very quick if its your diff or not.

NO. Not when suspension is loaded, man! They won't seat proper! Especially the ball joints.

All of the main suspension bolts should be torqued with the suspension loaded(preloaded). This will properly clock all of the suspension bushings... So I have no idea what you're freaking out about.

I have the same type of clunking, but it did it with the stock suspension and my d2 coilovers.... my diff is fine, kinda sounds like it could be the propeller shaft.... idk?

I know i'm bumping an older thread but the clunk sound could be the brake calipers. I know that when I start up the car and back up to get out of my drive way it "clunks" right when I first tap the brakes. Then once again when I put it in 1st and move forward. After it stays until the next day when I repeat. The calipers float and I was told by Long Beach Honda that they do "adjust" themselves when changing directions. I'm not sure how accurate it is but that's what I was told. Hope it helps!
