I can only suggest that you do a little detective work. Right after the next cold start, get under the hood and try to audibly locate where the hissing is coming from. Concentrate on all the vacuum lines at the front and the ones at the rear (driver's side). The pump is in the driver's side front bumper corner.
Try to distinguish it from the normal intake whistle.

Well there's no more hissing and the S has got her perfomance back. Must of been the vacuum lines.
Thanks again Xviper

XVIPER - Try to distinguish it from the normal intake whistle.
I was reading this thread because I have a whistle sound during acceleration. It seems more prevalent when cold in the morning. This made sense to me because heat expansion of all parts has not happened yet. Based on the quote above I am reading that this as a normal S sound? I imagine if I could search I may find something on this? Any links available?

I have a MY00 with 28k (bought used at 25k) in Tucson, Arizona (very dry hot desert) and was starting to get concerned about dried out and cracked vacuum lines because of this whistle sound. But, the car runs great.

Do you have a CEL?
The reason why the noise goes away after a minute or so is because it is associated with the secondary air injection system. This system only works after a cold start and shuts down when the intake manifold detects the correct temperature. I'm surprised that you can hear it now when you could not before the CAI. If you can hear it that well, I'm also surprised that you don't have a CEL. Are you leaving out any details?
