Looks like it's a software issue w/ the ECM. From what I have gathered about the issue; all you need to do is take it to honda and get a software upgrade and that "should" fix the issue.
But reason for the issue is something w/ having the key in the ignition for 4 hrs and that's causing a bug in the software.

How did you resolve this issue? Anyway for the dealerships to fix this? I have HondaCare.

My car does the same thing. But I havent had the code pulled. Didnt know you could get the history. It always clears itself, so I think it is ok. I have a CTSC. It usually says it is running lean (if I get the code in time) on a long trip, idles rough alittle (stop and go traffic), then clears the CEL and runs/idles fine????? Dont know, is it bad?

My CEL threw a P0600 too. It happened when I was in the last hour of a 6 hour drive.

Well I made an appointment at honda after i pulled the code...I walked in today and told the guy what happened.
My car is a certified used car still under the bumper to bumper, he said if the light is not on now it would be 50 bucks for the to look at it i was so pissed that I just grabbed my stuff and walked out. Should have asked for a number because that is crap, and i didnt pay for the warranty for nothing. These guys wouldn't replace my soft top rip from the handles ether and I just got the car 3 weeks ago. Is there any number I can call about this shitty service.

You can try and contact honda corporate about the situation 1-800-999-1009. But last time I called they shoved me away and thus I am never taking my car into honda to get it serviced and or fix anything ever again.

Stop by a local Autozone, Kragens, or R&S and they should be able to help you pull the code for free. I dropped by a local Autozone where they used an Actron scan tool to pull the code.
My top also ripped due to a rough rear hinge as indicated in SB #09-033. Honda Customer Service doesn't offer much help as they maintain a neutral with the matter. I had to go to several dealerships to get a quote. Finally one of them was able to approve a Goodwill repair. I walked away with a brand new top and was responsible for labor only. Look for a dealership that subs their upholstery work to indy shops. If it's at the "stealership" they'll rip you at the $100+ rate. FYI, top replacement takes about 8+ hours to remove and reinstall. Hope this helps you guys!

The original post almost perfectly describes what happened to be when I was driving long distance on July 1st. After almost 5 hours (and 350 miles) of driving the CEL came on. The following day it wouldn't come back on. I'm not worried about everything seems fine. In fact I got my best gas mileage ever on that specific tank of gas; 34mpg while averaging 74mph!
Sounds like I have the same issue as others in this thread. I'm not gonna take it to the dealership if they plan on charging me for this.

This happened to me over the weekend around the start of the seventh hour of a long trip. I took it in to Honda, and they fixed it at no charge by updating the ECU software.
As was said above, it's caused by a bug in the ECU and it can come up randomly after the key's been in the ignition over 4 hours.
The Honda Service Bulletin explains it further:
Applies To: 2006 S2000 – ALL
2007 S2000 – From VIN JHMAP2...7S000001 thru JHMAP2...7S003235
The MIL comes on with DTC P0600 (serial
communication link malfunction).
PROBABLE CAUSE
When the ignition switch is on for about 4 or more
hours (engine running or not), the ECM can
misinterpret the serial communication signal and set
DTC P0600.
CORRECTIVE ACTION
Update the PGM-FI software with the HDS.
