Ok so I have done my research:

I just want to know, if I have a factory intake would I need to reroute the vacuum lines or just check the vacuum lines for leaks? Also I want to confirm that driving with this CEL on won't hurt the engine (I cant imagine it would since its only for emissions). Oh and since it is related to emissions would it be covered under my 100,000k powertrain warranty?

thanks for the reply. I am still trying to figure out if it will be covered by my 100,000 mile powertrain warranty since its emissions related. I tried calling Honda and they said they would have to look at it to tell me, but they charge 100 bucks to look at it unless it's covered under warranty. I'm in college and won't throw away 100 bucks just for them to tell me I need to fix it (because I wont have them perform the service if it isn't covered).
