CEL assistance please

P0300 Random/Multiple Cylinder Misfire Detected
P0301 Cylinder 1 Misfire Detected
P0302 Cylinder 2 Misfire Detected
P0304 Cylinder 4 Misfire Detected
I have a code reader and these are the codes that were read.
I was just getting started on a short trip this morning when the CEL came on.
I probably put 100 miles or so on the carafter I saw the light. no vibrations, no missing (that I could tell). the car seemed absolutely fine. In fact I figured it was a gas cap cell.
I reset the computer(when I got home), and let the car run at idle for about 20 min with no more CEL's.
The car has has a Comptech ice box, toda header and a comptech exhaust for probably 2 years or more.
the only recent change (about 6 weeks ago) was I swapped the intake manifold, added a hondata gasket, mugen t-stat, and mugen fan switch. I have probably only put 150-200 miles on the car since the mods.
The car is clearly running cooler (have modifry's temp gauge mod)
The only thing I have noticed is the idles seems just a little rough occasionally.
I'm about to go S/C. in fact the plan was to do the install next week. and today I get the CEL.
Any insights would be very much appreciated.

Is it part of your S/C plan to swap out the injectors?
OK, Today you got the CEL and you drove 100 miles. So 50 miles since the mods?
Personally I would monitor it for a while, but I think it was the fact that you swapped the intake manifold that caused the problem. There is surely some S@#$ at was left behind from the install.

the problem is my mechanic is leaving town for good, and next weekend is my only opportunity to have him help with the install.
i'll drive the car this week to work, and keep the code reader in the car. for the manifold, I kept my sensors, and was very careful to make sure no dirt or debris was in the manifold
