Car Stolen and Recovered with Transmission not working

I switched to GEICO a few years ago and this is my first claim with them. The only other car insurance claims I have made were for an uninsured driver who rear ended me years ago and when a family member drove out of our garage with the Honda CRV rear hatch open against our old insurer. So I have no experience making a theft claim and very little experience making claims in general as my driving record has been good.
I had the car towed to the Honda dealership as they perform most of my maintenance (I know expensive but I'm a mechanical klutz and I have a good relationship with and trust this dealership). I did this when I was unable to reach GEICO and I wanted the damage evaluated instead of having the car sit in a tow lot until GEICO took action. I believe Geico would be agreeable to taking it to another reputable shop if needed.
I love over my S2K and I'm almost certain the problem is a result of damage done during the theft.

Sorry for this kind of question but how did they steal it? Stole your keys or had their own made? Or just bypassed the immobilizer?
Also, to break the clutch pedal mechanism in that manner, I would think they must've really hammered on the car/drivetrain. I would consider getting the rear differential thrust collar play checked as well. The car probably saw a lot of high rpm clutch dumps.
If you care to check if the engine starts, you can get under the dash and manually actuate the pushbutton style switch that normally activates when the clutch pedal is pressed all the way to the floor.

Just wanted to make sure it wasn't Esurance / Allstate.
At least at the Honda dealership you'll know you're getting OEM parts.
