Ok I'll check it out. I kind of have an idea on the loation of where you are talking about. But I don't know how the water gets into the bumper. Seems like it would not affect the filter. I'll check it out, and duct tape it.

You know what? I forgot to mention I have an Invidia Exhaust System installed. And when it does this it also sounds like the exhaust is burping. I just thought about that. Sorry i didn't mention the exhaust prior but I totally forgot about it and I didn't think about it. Do you think this could be a problem? Honda installed it, and I wouldn't think water could get in through the exhaust.

Sounds more like wet intake to me. Xviper's right, patch that hole and consider 'covering' the filter with something when it sits in hard rain. Don't think the Invidia is the issue, although I've read of a few people with the Amuse (I think) exhaust having issue, since the pipes tilt slightly upward at exit...
