I know from changing out my clutch that the throw out bearing made more noise after. Depressing the clutch peddle makes the noise/chatter nearly go away.
Most every S2000 I have worked on or have driven has throw out bearing chatter especially if the clutch has been replaced.
The likelihood of the diff blowing and causing damage to your throw out bearing is pretty slim. The bearing could be an issue and could be on it’s way out but, it is unlikely the diff caused it.
Have you replaced the rear and are back driving the car again? If not and you are just listing to an open drive train, this could be why the noise seems more notable.

the secondary reduction shaft is what drives the driveshaft. its supported completely independent of the rest of the transmission so i highly doubt you have T/O bearing problems related to the diff.
