Isn't gear grind the syncros, not the gear teeth? I wouldn't expect grind into 2nd to be associated with bad 2nd gear teeth.
Gears don't mesh and unmesh, they stay engaged all the time. Its the syncros that mesh and unmesh, so any grinding felt during shifting is from syncros engaging at different speeds.

I'd imagine if it's a gear tooth, you would feel a rythmic, consistent thumping in whichever gear it came from.
The transmission has a large internal magnet with an attached metal collection tray, it is only accessible by splitting the transmission case. There are likely other pieces sitting in the collection tray.
I have on many occasions, opened up the trans and replaced only second gear and the mainshaft, and there was no other damage. The collection tray does a fantastic job in collecting the pile of teeth from the gears, preventing further damage.

That can also happen with a leaky master cylinder.

I know you should "walk" the gears through the paces (no skipping gears) to give the synchros time to come to speed. Does this happen from sub-standard shifting?

I feel when I do get the grind I may have not fully depressed the clutch. But it doesn't happen in other gears. I'll just baby 2nd gear going forward.

Only one tooth was on the magnet the others were in the case.
Bought a used JDM transmission and swapped it in. I'll order the parts at work and rebuild the old one in my spare time.

That was common with me too when I first got the car, it seemed like my hand moved faster than my foot as the shifter is so close to your hand's resting position in the S2000 compared to other cars where you have to reach further to shift. Adjusting the clutch free play tighter also helps to improve the timing of the clutch disengagement on shifts, so the clutch disengages a tad bit faster as you push down on the pedal.
