Flashing check engine light indicates misfires, you should see codes for that when you do the diagnostic scan. Maf will cause hesitation, but only at part throttle acceleration (should be smooth under full throttle). Transmission should start blinking "od/off" light if it is detecting a fault(and has that light).
Looks like a replacement maf can be had for around $170(from getcoolparts.com, but you can maybe find it elsewhere) and replacement is cake, you might need a security bit screwdriver to unbolt the sensor from the housing.

Take the transmission/torque converter out of the equation. Does the engine respond like normal in neutral?

There's no torque converter in a manual transmission.
heres one... autos dont have flywheels maybe you know what it has lol

yup...it sounds like a dying tranny. usually on an automatic trannys its the torque convertor thats the culprit. get the fluid changed and inspected. chances are the fluid will look like sludge and smell pretty nasty. new fluid will help it a little but only temporarily
