AP1 Shift Knob Vibration cruising on Freeway

With the car on the lift I checked out the suspension; everything seems to be in order, with the exception of 1 missing bolt on the front of the drive shaft. I ordered a replacement yesterday from Honda, but it's a special order part, so delivery may take a few days.

The next step is probably an alignment.
A bolt missing from the driveshaft flange is more than enough to account for your vibration. I'd be surprised if it didn't change noticeably when you replace it: not a lot of weight, but spinning fast right near your shifter - the front of the driveshaft is out of balance.
