Is your car stock?

That one is in the header area. Pre cat.

Codes P0140 and P0141 are both a result of an issue with the rear o2 sensor (post-cat). P0140 means that no activity was detected from the o2 sensor after the cat and P0141 means that an issue was detected with this same sensor. Assuming this only occurred after installing your new wiring harness, I would bet that you have a poor connection to this o2 sensor or that it is getting an improper reading due to an issue in the wiring harness itself. You already answered your own question regarding the P0116, you are getting the CEL because the sensor isn't connected. The only way to get the ECU to not throw a CEL for this sensor is for the ECU to detect the signal that it wants to see from this sensor, meaning you would have to add to your wiring harness to include a reading for this sensor.
