Alignment changes ride height?
This isn't the best picture to show it but these two 2001s have vastly different front ride heights. They're both owned by friends of mine. We checked for spring spacers in the Spa, found none. Both cars handle very well. There are two known differences between the cars: the Silverstone is running the UK alignment (alignment is unknown on the Spa), and the Silverstone has 20k more miles than the Spa.
My experience is with MacPherson strut equipped sports cars mainly, and alignment doesn't do much to ride height on those.
I've also noticed some A-Stock Solo2 prepped S2000s appear to sit lower than normal, although some of this may be due to the larger tires. Exhibit A: http://www.pbase.com/bryanh/image/57052627/original

What IS the difference?
Did you take measurements?
Measure it from floor to fender, front and back.
On both cars, parked on a level spot, steering straight.
In the picture it looks equal to me.

I have seen varying degrees of spring sag over the years, with some dropping over an inch. I would guess there are some differences in lots of springs and then a huge difference in conditions a car is subjected to.
Bottom line is it is normal.

It's not an optical illusion. We noticed it in person long before pictures. We did the ol' finger gap test... I can fit my whole hand between the tire and fender on the Spa! I think it was three fingers on the Silverstone.
The tires are exactly the same. 205/55/16 Fuzion ZRi.
I found a better picture showing the marked difference between the two cars.
Would be surprised if the stock springs could sag over an inch at 60,000 miles.
And that wouldn't explain why Solo2 prepared S2000s appear to sit so low either.
My theory was that adding camber somehow lowered the front end on this type of suspension...

I just recently installed some tein s tech springs on my s. Now prior to doing this, my car sat the normal height. My buddy has an 01 s with about 40k on the odo. We were lookn over his car and I took notice of his fender gap. I asked him if he had lowered his car he said nope. he had a two finger gap in his fenderes compared to my 4finger prior to dropping mine. Now mine with the tiens sits identical to his on the oem spings. We took his wheels off and i inspected his spings just to be sure they werent eibachs since they were black (maybe the previous owner of his installed them) but they were the stock springs. The rear springs still have the color dots on the coils. I thought that was a lil weird.
