dookie , probably not through the headlight gap. I wouldn't worry, but the if you install the AEM V1, you need to cover the holes as water pours directly into the filter otherwise.

You are right about the hole locations.....you'll see them when you pop the hood.
As far as factory hoses....you will be relocating the factory Air Control Solenoid Valve and will need 1/8" vacuum lines to extend to the mounting location.
You'll also need a 5/16" hose that goes from the bleeder outlet to the throttle body.
Seriously, I can fax the AEM instructions to you. It describes all the parts you need to complete the install.
The extra hoses and clamps should only cost a few bucks.
As far as cleaning.....I'd probably pull a clean towel through the pipe....it really shouldn't be dirty to begin with.
Did you get a filter with it? If you need a replacement try a K&N RR-3001.
Good Luck!

BLOP,
In the picture, it is the the two black plugs, each located below a fender mounting bolt, just inside the the edge of the fender. Darn, wish I had PhotoShop.
When your car is in the rain with the V1 installed, the water channels down and into those two holes.
Dookie, when I looked down through the holes I'm talking about, I can see my filter.
