If I'm understanding you correctly, that top pipe is the link between the valve cover breather and the intake. Yes, you can just leave it once you have removed the rubber tubing parts and reconnected that link using a longer piece of tubing.

Thanks for all the help guys. I will either be doing Brian GT's method and if I can't get that to work I will buy the piping and leave the loom.

Do you know what size piping I need for the valve cover -> intake pipes? I think its 1/2''?
