Slows2k is right. If it did in fact frag and send bits of metal through the system, you risk the chance of siezing the a/c compressor again.
The next question big is, how long did it take them to make that evaluation? I had my compressor sieze on my 97 Accord which I had serviced at honda.. they said I should replace the whole system, but after a little heart to heart with the service jackas-- uh, guy, he admitted only the compressor and clutch needed replaced. (To be sure of this, I got the broken compressor from them and took it home.. the thrust bearing that had released and siezed the compressor was still totally contained inside the housing.)
If I were in your shoes, I'd want to be 100% sure that the system actually is actually contaminated before you drop $3100 on the problem. They'll take you to town if you let them. Why isn't the A/C system covered under the 100k warranty?

They say the 100k warranty is just power train not bumper to bumper... Yeah, I am taking it to get checked out at another Honda dealership.. They didn't take that long to come with the conclusion that the whole system needed to be replaced... There is no way that I will spend 3100 on an AC system for a car that is only worth about 15k or so... I would trade the car in at that point...

If there is a giant hole in the compressor, and they can see in both of the lines, it doesn't take long to determine if the compressor put metal throughout the system.
If you've got metal bits in both hoses, it's f*ct.

Since they aren't going to cover it under warranty, there's no need to have the work done at the Honda dealership. At the very least, have somebody else take a look at it before you toss the dealer $3100. A good independent shop will probably do it for substantially less then the dealer, but maybe not. At least you should get a second price for comparison.
