If your working in a clean area, like a garage and use quality brand oils, you should be fine filling it up some.
Not filling the oil filter is usually a best practice taught companies that purchase oil in bulk that gets delivered in a lube truck and they keep it stored in old tanks for sometime. So by the time it gets put in, it is usually dirty if it has not been filtered.

I just poir a little oil onto the filter ans spread it around with my finger to lube the filter gasket. When I do that, a little bit of oil gets into the filter.
