2005 K&N FIPK into 2006 S2000...done
I've read a few threads regarding K&N intakes for the S2000 and concerns with compatibility. The concern was regarding the 2006 S2000 not having an air pump, but the intake having a port for the air pump. Last week I spoke with the guys at IPTuned. They assured me there was no difference between the 2005 and 2006 kits. A quick trip to kandn.com shows the installation manuals for both kits are indeed identical, and even the 2005 & 2006 kits come with the air pump port, but also include a plug for it. I assume K&N didn't feel the need for new tooling ($$) for the 2006 kit when the 2005 works with the plug.
Anyway, the install went without a hitch, although small hands would be a plus for mounting the heat shield. All I needed to do beyond the norm was drill one 5/8" hole in the intake tube for the air intake temperature sensor. The whole install took maybe 90 minutes.
Sounds great...and absolutely howls while in VTEC. No CEL after a short 30 minute drive.
Thanks to everyone here. This forum is quite educational and sometimes very entertaining too!

I didn't drill any holes... i just used that existing air pump hole for the air temp sensor. I had to shave down the inside of the port a little to get the sensor to fit, but it works like a charm.
