Change your coolant. There is a good chance you still have the original green coolant, which means it's nearing 12 years old, which means it's waaaaaaay past its rated life.
Do a complete flush and re-fill with honda type II blue coolant. DIY for this is available on the forum.

best thing todo to fix that is buy a radi cap drill a hole in the center of it. stick a funnel in the hole. seal it up. put it on your radi start the car and wait for about 20-30 mins. fill the funnel up about half way with coolant and wait for the air bubble to surface. keep adding coolant untill you see no more bubbles or get bored. yes i know its sounds ghetto but it works lol.
and as for the cabin air filter. i changed mine out after 150k ( its never been done b4) and i nearly threw up.
as from personal experience. make sure the vlave cover gasket isnt leaking into your coil packs. i took my valve cover off bc the coil packs had oil on um and the 4 rubber seals that go around the spark hole had been petrified. and were as hard as rocks and no longer creating any seal.
use syncromesh its gods gift to the manual tranny.
