what RPM are you shifting at ?...
I just got my 01 AP1 last week and noticed that it shifts very smooth above 3500 RPM.... and you must be sure to depress the pedal completely too...
Try to move your seat forward to ensure that you are depressing the pedal 100%...

The tech who drove my car admitted that there aren't that many S2000's that come in for service but from what he could tell it seemed like my tranny was normal but with a little bit of roughness. Since I was still breaking my car in, he told me to come back when I had 1,000-1,500 miles on the odometer.
As I mentioned though, based on everyone's responses it seems like this is normal S2000 shifting so I probably won't bring it back in unless I have more problems. Thought I'd give everyone an update.

Just leave it in Drive.
Switching out the tranny fluid & the rear diff at 3.5K miles really helped mine, no more "notchiness". Used the new HONDA MTF & Mobil1 75w90 diff fluid.

Yeah, I'm planning on changing the tranny and diff fluid at 1,000 miles and putting in magnetic plugs while I'm at it.
I'm going to leave the factory fill engine oil in until the recommended change interval though since it has special additives to help with the break-in process.
