Yes, the window can be replaced, but I think the top has to be removed, rivets drilled out and the new window installed...a pretty labor intensive job from what I understand.

My dealer said it was over $3k to do the soft top replacement, and it had the window already. I did not pay that, as the work was done as a factory replacement.
Try some of the MacGuiers (sp) arylic cleaner/scratch remover/conditioner. I used it on my previous top which was cloudy when I bought it, and this stuff softens up the plastic and clears it up great at the same time. You may find this solution a heck of a lot quicker and easier.
