This car is made and tuned for the current combination of parts by formula. I don't think I would change anything. Remember, for every action is a re-action. Each time you change a part, the car will react differently as a result. You may or may not be happy with the result. All I'm saying is...research first!!

Why not look for the possibility of putting an M3 engine in our car? It would easily fit, even though the drivetrain issue would be a little different. You could attempt to swap out the entire drive train. An M coupe is not that much different from our cars size - wise.
Or if you just wanna make you r S a perfect, docile daily driver -- you could experiment with a K20 motor.
Personally I'm fine with the F20c. That's one of the reasons I bought this car -- it's like driving a Formula Ford on the street.
