For what my .02 is worth, Honda and others too sets numbers to sell in a given year, it never reached those numbers, and the fact that people like changes and Honda seems to stick to not doing too many from year to year and for special models like the S dealers did not want many on the lot at one time. Same thing is going on with the Ridgeline right now, not many changes since it came out in 2006 and I think it's on the way out. I have both the S and a Ridgeline both of which are super vehicles in their own class, hard to find more that one or two Ridgeline's on any dealer lot, Honda did not promote the S or the RL near enough so I think they created their own demise......

The below link has the units sold broken down by region and year. As you can see the US was the largest market for the S and the sales there really declined starting after the 2005 model year. If you plot this it actually makes a nearly perfect 45 degree down slope. If you look at this data without outside influences (other cars introduced) you could contribute the downfall of the S2000 to the introduction of DBW and VSA in 2006.
Honda did not do a good job of keeping the S fresh in a tough segment. The car never really got a bump in performance over the 9 years of production. IMHO that was the downfall.
