What is a VAFC 2?

If you are concerned with warranty issues and a VAFC get a plug and play harness. This would be bit of a dishonest stand if you ever did have a problem and just pulled out the VAFC to have it worked on. If you don't care, then follow the installation instructions and splice it into the stock ECU harness.
If you tune the VAFC right, you shouldn't have a problem with worrying about a warranty claim.
In your case Road Rage, I would hold off on a VAFC-I or II since you are getting an '04. Wait for others to install it in theirs and see how it goes.
koala, not to dipute anything you've said, but there are more changes to the VAFC-II than just i-VTEC support. There are now 12 LVT and 12 HVT points (ver.1 had 8), 100 RPM incriment tuning (ver. 1 was 500), knock sensor, voltage sensor, firmware upgradability, smaller case, rotary button dial, VTEC indicator light, password protection, 3 setting memory recall, etc.
