everything is owner abuse on this car when it comes to warrantee - i had to buy a clutch not three weeks after they installed on under tsb-054
dsm said abuse which couldn't be further from the truth..
out $1500.00 but that dealer will never see another dime from me

Phaz, here is my warranty post. Read that and then think about what you need to do. Now that the work is done, it will be difficult to help you.

In most states if you pay to have work done on your car you're entitled to the faulty parts. Sometimes you have to tell them in advance that you want them but if the dealer has not disposed of them yet tell them you want those parts. Then you can have them inspected by a third, unbiased party for a second opinion on whether or not it was abuse.
I had a warranty issue over my tranny that they said was abuse as well. I had to pay over $4000 for a tranny rebuild. I sued the dealership in small claims court and won.
IMO the synchros in this tranny are not up to snuff. There are way too many tranny issues that have been reported on this board. Even one of Honda's representatives has posted here that Honda recommends that you not shift from 1st to 2nd at redline without waiting a moment between shifts to avoid grinding 2nd gear. What other high performance car requires you to wait between shifts?

I don't know about honoring the fix, but I do know that them charging you to put it back the way it was is ridiculious. All jobs I've ever done (on my car or in my business (IT/Medical) for that matter have always required an estimate ahead of time if over $50. See how far you can take it.

My Honda dealer will call me if there's any more cost associated with it that they have not told me about when I drop-off the car. Even if it's a $10 nut they will call and confirm the cost before putting it on the car or take it apart.
Since you didn't ask them to take it apart, you've only asked them to diagnose the problem and fix if they could. They should be responsible for putting it back to the way it was when you gave them your car.
