Thumbs down s2000 vibrations

so i got my s2000 a couple months ago,
a 2002 yellow all stock 63k miles for 9k and i got 36k miles 36 month warranty on it
and i always noticed a loud vibration noise right behind the driver seat.

and my gas pedal and break vibrate a lot,
i thought it was normal but its kinda annoying and im not thinking its normal now.

and when the car is idling
the shift knob shakes very noticeably

i only have a invida n1 dual 4inch tip exhaust
and changed the engine oil 1300 miles ago
and changed the diff oil about 300 miles

so i got tranny fuild and im planning on changing it after christmas.

is there anything i should be worried about? like a bad motor or something?
my friend said it maybe the motor mounts but im stumped.
anyone experience this?

Wheel balancing maybe, motor/tranny mounts can cause excess vibrations especially in the shifter but most still have plenty of movement in the shifter from vibrating. It is connecting directly into the transmission.

i think its coming straight up the shifter
and the for the pedals, when i give it a little bit of gas it stops,
but when i hit 2-3k rpm i hear a load vibration sound from being me on the left
with or without top down

Shift knob shake: normal for this car (direct rod linkage to trans). Don't try to manually hold it steady; just leave it.

Brake vibration: probably pad deposits on rotors. You can get the rotors replaced or resurfaced.

Behind seat: Probably trim, maybe soft top -- try to find isolate it (maybe with a friend's help). Could be a loose fastener needs tightening, or just something rubbing, in which case you can stick a felt pad on it.

Gas pedal: Not sure what you mean?

ill just set my foot on it gas but not press it and its vibrating,
and if i press it softly it goes away, but when its just chilling there it just vibrates like crazy.

could it be a bad engine?

i asked a local import shop and they said a cylinder could be leaking and cause
it but the only way to find out is a compression test or something
