Nightmare at Dealership

My only advice is never ever leave the dealership until you fully inspect the car. Why would you even drive it off the lot with the stick shift in pieces???
What dealer did this to you? Where are you located?

If the coolant was low, engine oil was low, shifter was in pieces, is there a possibility that tranny oil leaked out of the tranny while it was on the ground? I experienced this with a BMW M3 tranny; the tranny shifted to it's side while I had it on the ground, and the tranny oil flowed out of a breather on top of the transmission. I did a fluid flush and all was well.

6000 for a transmission? lol
I don't see how a motor and clutch cost 9000. My friend just got his car a new engine and clutch (he bent a rod) and it cost 7000 at a Honda dealership (which was a ripoff at 2000 less than you.
You should really research before pouring out all that money. I know it doesn't help you feel any better by me saying this but you could have bought a used motor and clutch for probably 5000 dollars if you'd have looked around.
You can find a used transmission for less than 2000 dollars. Take it somewhere else where it's cheaper to do the install. Talk to your local club, find a mechanic friend that'll do the work off the clock. Just don't ever do stuff "at the dealership" because you pay twice as much as you should be paying.
Best of luck to you, I know you're in a rough spot and that dealership sounds absolutely horrible. I hope Honda steps in and does something about this.

You're expecting too much. Most people are slaves of the dealers. Expecting them to find a used motor and a better installer's like asking them to do calculus. Most people simply aren't capable of it. These people keep the dealers in business. That's a good thing, for the dealer that is.
I don't assume that because I could swap a motor that other people can. In fact I assume the opposite.

damn man that is bullshit. dealerships are evil. but some of these guys are right in the fact that for only 65k and having to replace the motor and clutch???? might need to re-evaluate your driving style. I definitely wouldnt pay 6000 for a new tranny either - THAT is bullshit. You should sell that S for as much as possible and start over. either way - good luck to you bro and i hope you win the case because that just sucks.

What happened to the engine?
You are screwed. This is very typical with Honda dealers as I have a similar story of gross incompetence. Bring the car in for something big (like the engine that doesn't hold up) and they end up unable to fix the problems and then create new problems. A call to American Honda only wastes your time. They will claim its not a defect. They will claim they only fix defects in their products. They will claim they aren't responsible for dealer

Thanks for the input guys. Don't worry I am already hitting myself in the head for not getting rid of the car in the beginning and getting something else. But that's the past and we are all sitting in the present now ;-)
Anyways, there is much progress occuring. Let's see how things evolve.
