Why then would they rip the roof to gain access if they came back (I have no idea how) with a matching eco/key?
I think they spotted it, did a recon, came back with a tow vehicle, ripped the roof to put it in neutral and release brake ( I bet the steering was centered) and towed it away.
I feel for you. The times I have been ripped off in life have really had an impact on me. I absolutely despise thieves.

If they return with a key and an ecu its not like that key will open the door. They still need to cut the top to gain entry. Then they swap ecu. The matching key has a chip the ecu recognizes so it won't reject it when they try to start the car.
OP, if all your efforts to get them to allow use of used or aftermarket seats to avoid totaling the car fail, you can buy the car back from them after they pay you for cars totaled value. You'll get a salvage title.
You can then buy the parts and fix it, then get it inspected by dmv, and get a rebuilt title, which will allow you to register the car again.
The car will never be worth as much, but if you plan to keep for a long time, that won't matter much.
You will need to prove any parts you buy used are not stolen parts. Typically the way that is done is you get a photocopy of title from tbe car parts came from. This is where it may make sense to pay more for used parts from a licensed salvage yard, to prove provenance.
For the seats, it may make more sense to buy new aftermarket seats. Save receipt!

Terrible news. Mine was stolen 13 months ago, taken from a locked garage. Never recovered, so I had to persuade the insurance company of the car's value. It will be very difficult to find comparable cars, so I encourage you to do your own research and prepare something you can present to the insurance company to maximize your recovery.
Luckily, I found a suitable replacement. Hope you can do the same, unless a complete restoration is possible.
