I'd also go for MY99 Eclipse red/orange with a peanut butter top and 100% peanut butter interior.
Add to that 17 inch wheels with 45's instead of 55's and 1 inch lower springs.

I'm going to go with a slight variation on the type-R look, platinum pearl white with black suede seats(red stitching) with otherwise black/red interior (like MY00 option, but a much brighter red) with the colors reversed (and contrasting stitching). and of course the titanium knob and requisite *real* titanium trim.

I think Electron Blue Pearl would look good on the S2000 as well, and a darker silver like the titanium color that's part of the NSX's color list.
