Hey IS, I know this is an old thread but did you ever get this issue resolved? I just bought an '03 which does this a lot. It's very disappointing given the fact that I've really believed in Honda's quality and craftsmanship for a long time. I

Cravenj,
I already sold my '01 S2000 due to niggling problems I've been having with it from a stumbling/hesitating engine, clutch backlash, rattling convertible locks -- the last 2 has had a TSB/recall from Honda and should not appear on your '03 model. Furthermore, characteristic problems such as engine heat entering the center tunnel, roof noise during a rainy day, scratchy plastic rear window, stiff ride, notchy when cold shifter, low-torque (sorry), passenger side non-automatic opening lock -- in short, things I simply didn't expect when getting into a high-strung Honda sports car.
Now, onto your problem, have you tried a thermal wrap that would block the heat generated by your radiator, thus, preventing pre-heating the intake air entering your air box? I tried this wrap and it seemed to have solved the problem. Try to ask people about the thermal wrap in this forum, many have done it and it seem to have helped. Though, I am still appalled that Honda has not made a fix to this problem. Lastly, there is also a possibility of a spark plug problem which causes this hesitation/ stumbling so you might want to get your plugs checked as well.
Hope I've helped a bit.

cravenj, you ought to hook up w/ the local group so we can at least help you w/ some of your issues like the noisy top thing (a dab of Shin-estu grease) and the ability to swap suspect parts (IAT, MAP, ...) off your car to see if it fixes things (spare mtr idling in the garage)
