No specific tranny issues on 00-01s. There were some minor things that wouldn't be covered at this time, like a clutch decel "buzz." But nothing "hidden."
You know that a hardtop can be run without removing the soft top, right? No point in removing the soft top. If you're going to do that, find someone selling a car with a cracked / slashed one and get the price cut down further.
The hardtop is the same for all years, but the hardware is a little different for 00-01 because the plastic glass window didn't have a defrost originally and you have to install a button / switch if you want one.

The 00-01 have differnt roll bars, actaully I hear that the ride is about the same tightness between 00-01 and the CR's.
I would say keep the soft top unless you really just want a coupe.
The front strikers will need to be replaced to put a HT on an 00-01, these come with the HT if you get it from Honda.
I had the same choice to make a year ago and decided I wanted the newest model with the good engine, yes I wanted the AP1, so I went with an 03.

'01s have a clock in the radio. '00s did not. The '00-'01s are more raw and less refined. The suspension is stiffer than in the newer cars. I do not burn oil either. Only real difference is the glass versus plastic rear window. Plastic is much bigger and mine is still clear.
