Those swirl marks are from washing the car with dirt under the sponge, or not rinsing loose debris off before cleaning or rubbing.
It is more apparent in some colors, but most all cars have them.
It's worst under flourescent lighting!!!
Not sure if the paint protection will help. I'd make sure they refund the paint protetion if you still have swirls after they are done.

Congradulations! Make sure you follow up with the dealer to get the marks off and if you are not happy complain complain complain. You did not just spend over $30K to find out that your car came with these marks.
